I have Hombrew Loader installed via BrowserHax.

It doesn't really matter how you initially installed homebrew, what matters is what entrypoint you use. I'll assume judging from the rest of your post that you're using Menuhax 3.0.

I really don't know what you mean by this. Are you saying that, on your 3DS home menu, you have no 'homebrew icons'? (What is a 'homebrew icon', and why would you have one on your home menu?)

(Also for some reason my 3DS doesn't save changes to my icon layout and every time I turn it on it says I have a new app installed which is something that has been on there for a while.) I access the Homebrew Loader by holding a set button combination while turning on the 3DS, (which is a New 3DS btw.)

Yep, sounds like you've installed Menuhax 3.0.

I tried to run ctr-HTTpwn and then go to the home screen without rebooting, but when I try that option it just freezes on a yellow screen on the touch screen. (Same happens when I try using either "eShop" or "old eShop" icons in the Homebrew Loader.)

ctr-httpwn does not work with Menuhax 3.0, as going back to home without rebooting will always result in a crash.

No, It's just that you're using an entrypoint that can't do what you want to do. To use ctr-httpwn (and also the get rid of the present-wrapping glitch) you'll have to uninstall Menuhax, and use a different entrypoint. I imagine your 3DS is on 11.0. Do you have any exploitable games, like Smash 4, OoT3D, Pokémon ORAS, FreakyForms Deluxe, Pokémon SMD or Steel Diver Sub Wars?

I have Cubic Ninja. I also have a Gateway 3DS flash card I could use, but I know that doesn't work outright.

I had issues when using it by pressing "start" instead of "A" when the game is loaded. Now it has like 99% boot rate. If you can't make the installer to work try the powersave version (if you can)

I'm having issues. Installed the 11.1 hax using an o3DS Luma CFW system, while it runs on there, it won't run on o3DS non-CFW systems. Freezes as soon as pressing A when the game loads, requiring a force reset.

Make sure you have boot.3dsx on the root of your SD card

Anyone can share the save of Ninjahax for 11.1 and 11.0 USA for both O3DS and N3DS (preferably savedatafiler version, but will be fine with anything than flashcart based save data)?

Would help save plenty of time than redo the whole thing switching between O3DS and N3DS having only 1 copy of Cubic Ninja.

If you are using hbl cia that means you have other options to load that. You can use NTR with the layeredFS plugin or you can compile a custom cia of the game and install it

Ninjhax has already been updated for 11.1, as have several other entry points.

You do realize homebrew has been available on 11.1 since the first day it released, and a majority of the affected primary entry points already have been fixed to work on 11.1 again.
Did you not even bother to read the original post, where it clearly lists all the ones that currently work...
Also @GalladeGuy you need to update OP, BootNTR was updated to work with 11.1 NFirm, meaning you no longer need to modifying anything on the system (including negating the need to use 11.0 firmware.bin).
