I thought 4.1 was better

I thought it was better to mod a 4.1 wii in comparison to a 4.3.. thats what people told me, is that not true?

Use 4.3, no reason to be on 4.1 anymore. You can always make sure it's done correctly by using ModMii: https://gbatemp.net/threads/modmii-for-windows-official-support-topic.207126/

Edit: Just install it over the top of what you've already done. Choose this is my first time modding the Wii when prompted.

Is that the problem with my USB loader tho? I thought USB loaders were dependent on cios, how would updating fix it cause people say there's no reason to update it to 4.3 at all . Like Im confused

Currently I have a 4.1 and I installed cios d2x v10 because v8 wasnt there and USB loaders haven't been working except Nintendont so I'll try what you said

Where do the Gamecube loaders (USB Loader GX / Nintendont / DIOS MIOS / whatever) put the save file for the gamecube game?

USB Loader GX isn't a GC loader, it just has the capability of launching them. All of the GC loaders put the saves either on the same drive the game is on or, in the case of Devolution shared memory cards, in the Devolution application folder.

Ok I am extremely confused as to how to play gamecube games on my homebrew. I first installed homebrew with letterbomb on my 4.3U Wii. I made an apps folder and a games folder. I downloaded Nintendont and put it in the apps folder, while putting my game.iso in the games folder, but every time I load up the homebrew channel it is just bubbles, no apps. I am using and SDHC card and it is formatted to fat32. For some reason my wii just wont read the apps I put on there. Is there anything I am missing or doing wrong? Do I need to have a USB to hold my games?

Ok I have gotten everything to work, but when I try to load Paper Mario TTYD, it just goes to a black screen. I have it on my usb under games/Paper Mario The Thousand Year Door/ and then the ISO. When I return to usb loader gx it says I have played it when in reality I have not.
