The purpose of this thread is basically a project page, or at least a discussion page, on unlocking all of the special content of a game (if possible) via save editors, cheat codes, HANS, custom made save, ect., though by default I will presume that only save editing or very basic level of other methods is possible. If there is any page on a game then I will list it here. So I just get started now:
Guide:
Green: Can/Has a permanent unlock for content
Blue: Can/Has only have temporary unlockable, only some unlocked, has issues, is random or is just unknown
Red: Can't be done or be practicable to do
Amiibo:
Street Pass:
Spot Pass/WiFi:
Other Region Exclusive Stuff/DLC:
"Old Save Bonus" Games
Hidden Stuff, Or Stuff-I-Would-Have-Never-Known-About Games
Others (Skylanders, Themes, ect.)
Useful Pages:
P.S. If your game has password or QR code feature, then just Google the game and the feature you want to find.
It is easy to list games with amiibo content, but listing games with worthwhile stuff is longer to list and harder to find. If you know of any, you see a mistake, or want to help please leave a commit below.
The worthwhile content that this thread is for do not include one-time bonuses of items/money that can be obtained in mas amount in-game, profile cards, restoring Japanese voice acting or anything similar. Rather it's for things that one would look at and whish they could have but can't get access to, something that may permanently give bonuses, or things that has been censored or region exclusive. (For local multiplayer game modes I can't help you there).
I am not responsible for anything that is done with this info or any damage that may come from it. All I do is provide info for people to then let them decide what to do with it.
A big Thank You to everyone who has helped with anything on this thread and threads linked.
Note: This page is a work in progress.
Edit: Added some amiibo, added useful pages, added other stuff.
Edit2: Stuff from below, a small thanksthanks, animal crossing nl and a few minor fixes.
Edit3: Pokémon ORAS and some changes.
Edit4: Removed a lot of Streetpass stuff and added homepass (To myself: duh), added stuff to the others and useful pages section, and some minor and not so minor stuff.
Edit5: Added info for upcoming games, Pokémon Dream Radar, another useful link and general cleaning.
Edit5.1 Added a section for save game bonuses and hidden stuff for the things people who didn't look up their game would otherwise missed (Thread is all about getting the most out of your game after all)(And no, codes to unlock something early won't be included in this thread).
Edit6: Added a link for MoldyClay64's page of amiibo games.

Amiibo:
A nice list of all amiibo games by MoldyClay64:
https://amiibochart64.files.wordpress.com/2016/05/amiibo-igcc-9.jpg
Ace Combat Assault Horizon Legacy + Characters themed planes (with increased stats) which should be able to be unlocked via save editing.
Annimal Crossing: Happy Home Designer Exclusive items can be added via save editing, exclusive characters could be add via save editing to add them to the Client List, (skipping all text related intro and related items needs to be added separately, and the location/floor plan needs to be selected separately too) or to load a save thats mid designing the home (items should be unlocked from the character but has the same intro/location/floor plan problem as the last one). If NTR or similar could be used at the amiibo phone then it should act like normal (writing to the card would of course not be possible but would only be used to unlocked items for another person game). The ability to change characters in public works can be save edited easily.
Chibi-Robo!: Zip Lash Using the Chibi-Robo amiibo will access super Chibi-Robo but is temporary and writes to the amiibo, and therefore unavailable. But there are unlockable ingame figurines that can be added via save editing.
Code Name: S.T.E.A.M. Will allow players to play as Fire Emblem characters. They are simi-permanent, needing to be unlocked again if defeated (and they can't be revived mid battle). See if it is possible to access them without these quirks.
Fire Emblem Fates See here: https://gbatemp.net/threads/fe-fates-a-way-to-unlock-hero-battles-without-amiibo.418795/
Kirby: Planet Robobot Read the posts below
Hyrule Warriors: Legends Has unlockable character specific weapons the first time a zelda based amiibo is used, further usage of these amiibo as well as other types of amiibo unlocks different weapons and other stuff (with a 5 time use on each amiibo). If the items for each amiibo are set, then that as well as the exclusive weapons can be save edited in. (Blue and not green because of the possibility of the items being random and not a set order.)
Mario & Luigi: Paper Jam The game will take one or two amiibo to make cards which is written to the amiibo to then be used via taping in battle. Nothing to unlock that I know of for save editing or anything else.
Mario & Sonic at the Rio 2016 Olympic Games Has special costumes with stat boost that can be unlocked but only for 1 day. It is unknown if this will still be unlocked if the game is closed then reopened the same day but would require day save editing. NTR or something similar may be a viable though.
Mega Man Legacy Collection amiibo to unlock 11 exclusive Challenges, has to be unlocked on each start.
Mini Mario & Friends: amiibo Challenge Tap a amiibo (specific or any) to start playing, so save editing is no, NTR, ect. may be a go.
Monster Hunter Stories Is getting its own amiibo figures, the figures will enable players to unlock special monsters in-game.
One Piece: Super Grand Battle! X (Japan only) Has costumes with stat boots that can be save edited in.
Picross 3D 2 Has unlockable puzzles with amiibo, change these 9 bits in the decrypted save to unlock
Top is unmodified, bottom is modified. That's the address for the first profile.
Style Savvy Fashion Forward Has clothings unlocked with the amiibo, should be easily save edited in.
Shovel Knight Reads/Writes to the amiibo and as far as I know, most everything that is unlocked is for the amiibo knight. But can the custom relics, challenge stages, ect. be unlocked for ingame Shovel Knight via save editing or (more likely) cheats?
Super Smash Bros. for Nintendo 3DS Reads/write to the amiibo with no other unlockables to be had, and nothing to do via save editing (except how much time you use a amiibo or get the items exclusive for the amiibo, nothing related to this thread).
Teddy Together Will come with support for a once a day collect on in game coins which can also be bought with playcoins. Game is currently unreleased and may have more use then that.
Xenoblade Chronicles 3D Uses Shulk amiibo to earn 3 tokens a day for the collection mode, which you can also get 2 from each street pass hit or, much easier, you can get or 1 for 5 play coins.
