VERSION 1.5 is out, please update!

@MrCheeze made a better program http://gbatemp.net/threads/release-gytb-custom-badges-made-really-really-simple.404355/

Notice! By default, the program starts with a transparency color of magenta (red 255, green 0, and blue 255). If you share badge BMPs, please set this as a transparency color to make things easier.

Here's the badge tool I've been working on. if you find bugs, post here and I will update it. Please do not PM me.

Readme is now included, free of charge!

Special thanks to everyone that helped research the data, the formats, etc:
@szymbar15
@Kaphotics
@Februarysn0w
@Méga-Mew
@Mattshark
@Author
@Steveice10
@MrCheeze
And anyone I forgot to mention (let me know and I'll ad you to the list)

Refer to this post for obtaining your NNID, especially if you have never downloaded the badge arcade
http://gbatemp.net/threads/research-finding-the-nnid-without-badge-arcade.404099/

Updated to V 1.5

Changelogs:
1.5
-Import/Export badges (lets you make sets, with custom icons)
-Automatically generate BadgeData.dat and BadgeMngFile.dat if they arn't present
-NNID.bin needs to have your own NNID for this to work.

1.4
-After saving an image, transparency is switched to an off-black color. This prevents blurry lines of the transparency color on folders and small icons (TLDR, looks nicer on 3ds)

1.3
-You can now import a folder full of BMPs!
-Names are automatically saved as the BMP file, minus the extention.
-You can now set no transparency in the right-click menu

1.2
-Program now generates smaller badges, this fixes icons and badges on folders
-Properly limited max badges to 1000, so the last badge should not corrupt other data (never tested)
-Shape will be loaded with the badge, and only change when you click a color
-Up and Down now increase and decrease the badge index by 10 (left and right still by 1)
-Removed Glover nag, but seriously, it's a great game!

1.1
-Shape is no longer inverted
-Program no longer creates empty file when not opening badge data
-Badge no longer clears when cancelling loading a BMP

Planned features:
-None as of now. Taking a break

Here's the first version, find bugs, and I will update it. Please do not PM me, post here instead.
Left/Right/Up/Down to select badge.
right click to bring up the menu
click on the color to set it as transparent (the white part will be shown in the menu)
I've yet to re-inject this, but it should work.
source code?

I just tried to download it and Windows Defender and Chrome both saw it as malware. Can you prove it's a false positive? I also agree with @KashiToxicBlood .

oops, like I said, I didn't have time to test it, i'll fix that momentarily.
No source code because I code it in ENIGMA, and it can be a hassle to get running. I plan to add name editing too and other goodies

Nice! Keep working!
P.S. Anybody know, why i cant run Frameworks Apps on Win8?

@Damin72 Nice Solatorobo theme. Keep debating on picking it up at the store.

Version 1.1 is out. The version will be displayed in the disclaimer from here on out.

About to test this program for myself now lol

Works fine, but there's some issues I noticed, mainly when attaching a badge to a folder, it keeps the old badge's shape

Is this a more noob-friendly tool? And what do i need to edit my badges? is it the dumped data from badge arcade?

yes, all you need is your badgedata.dat file, and a bmp of the badge you want to make

Thanks! Last question, when im finish with this i need to rebuild the dumped data? And how do i make it appear in the home menu? All i have for now is braindump and hans, or do i need another tool?

I'm not sure of the homebrew method, I've only tried it with CFW so far :( You will most likely need to refresh the badges by removing them all, and re-applying them to the home menu
