Edit: It worked finally after copying the save with GW 3.1 on firm 9.2 on a 2ds instead of GW 3.0.4 on a 4.5 orig 3ds. Still a low success rate.
Updated result after troubleshooting.

Formatted Emunand and booted into gateway mode just fine, I'm able to get to the rom browser but if I go into the settings I don't get any indication of it running in gateway mode, I don't get the "GW3D" before the firmware.

Happen with bigger Micro-SD cards, seems a bug. Don't update emunand, it might be a bug that switch you back to sysnand when you open the settings.

If you use the original 4GB N3DS Micro-SD card, you should get the "GW" prefix, or wait until they fix the bug before updating, or you'll get the risk of updating the sysnand.

Successfully Backed up SYSNAND, Formatted EMUNAND, Updated under gateway mode to latest system software. System transferred from Old 3DS, with issue, but all success!

Note: 3DS/Head Tracking issue can be resolved by after booting Gateway mode, put console in sleep mode and reopen!

Correct me if I'm wrong, please.

It looks like certain versions of the game come with 1.1 (as stated).

From my understanding, the problem is that the header's containing 1.0 don't match the 1.1 carts ans this causes the corruption.

Wouldn't that mean that all Gateway has to do is introduce a save file that works with the 1.1 cards?

I will say, I'm rather happy. I just purchased my N3DS XL on the weekend, and in less than a week Gateway come out with a working hack. And even better, I own both Cubic Ninja and Zelda: OOT.
I would love to see some sort of exploit permanently written to the SysNAND, like a CFW, but not :)

If anybody with the issue of the GW not showing up in the settings menu after entering emunand is brave enough to update let us know if it updates emunand or sysnand :P

My EUR OoT3D copy from release day didn't work. I thought out of all the OoT cartridges around, the launch day was guaranteed to work, well it seems not.

New 3DS firmware - 9.0.0-20E (non XL)
OoT - Front: LNA-CTR-AQEP-EUR Back: AQEP510133
Working y/n - Not Working. Save corrupted.

I'm sure I could convert it with SaveDataFiler to get it working, will work on that later.

Note: Most users with 10202 report it not working, I used MT-Card to transfer the .sav to the retail card, not sure if that has anything to do with it.

For those having trouble here is something you might try. Restore one of the attached Zelda saves, run the game, turn it off, then reflash the save Gateway supplied.
The saves I made are all FF padding (like a factory fresh state) and that might 'stabilize' the condition of the cart's eeprom. Just trying things here.

For me, simply reflashing with a 2ds vs an old 3ds is what did the trick but this might work as well.
