It displays a message saying it's installing some stuff, it won't take over a minute, and you can't skip it. Does it update the CFW, or do I have to still manually download a new version.
No it just puts files on your sd card to let rxtools start faster next time. Think of it like console games installing to the HDD to make load times faster.

I have to wait every time it boots to install the same stuff? It's not only the first time... it's a general bug or it's only mine?

It's a bug, check your rxtools/data folder (it's an hidden folder) , if you have only 2 files instead of 3, then someone need to send you the third one.

I have 3 .bin files in this folder -> data.bin , 0004013800000202.bin , 0004013800000002.bin

there is another file missing? how it must be named? I also have a working gateway cartridge in this console...

4 bin files :
- 0004013800000002.bin --> NATIVE_FIRM --> 3DS Native Firmware (for firmlauchHAX, I guess)
- 0004013800000102.bin --> TWL_FIRM --> DSi Firmware (I guess it's useless for now but required)
- 0004013800000202.bin --> AGB_FIRM --> GBA Firmware (for custom gba games support)
- data.bin
And one txt file :
- system.txt --> your rxTools settings congif

Gateway no problems
rxtools freezes in emunand:
after installation and first startup no problems, rxtools works
after restarting 3ds and load up again(auto or manual), the 3ds tries to loading the icons and ends up in freezing, only some of the icons are visible
(same to the 2.6 release) so i have to switch back to gateway and the emunand works

Firstly, this is the lastest build : rxTools v3.0 Beta8-fix : 2015-07-22 (Gadorach-build)

And secondly, if it don't work, I think the probleme is your emunand.

Edit : How did you set up and update your emunand ? What's your nand backups size (NAND.BIN) ?

Thanks i will try the link, i set up since first gateway release updated emunand version to version (started 6-> 7-> and so on, always systemsetting updates)

NAND.BIN ->965.632 (fw 4.5)
EMUNAND 9.2 -> 1.048.500
did not backup 9.9

Update: tried the rxTools v3.0 Beta8-fix : 2015-07-22 (Gadorach-build) same
instalation -> start -> all ok
restart 3ds -> autoload -> freeze after 3-15s

Yes, you have a bad emunand partition because of gateway... Normally it have to be the same size as sysnand, so 965.632 MB.

Do you have another 3DS ?

Is your SDcard has the same size of unallocated space ? (1Go, 1024Mo)

That's odd. For my O3DS, the NAND.bin and EmuNAND.bin have the same size.
How do you get the NAND and EmuNAND, using GW or else?
Also please tell your Console Type, like "blue" old 3ds, or "2ds", or other.

EDIT:: if you used GW to get the EmuNAND, could you tell me the launcher.dat version? I've get mine using 3.2.2 Public Beta.

Old 3DS boot into your Emunand and update in system settings but dont exit system settings when you click on it while in Emunand if its a new 3ds use 3dnus to download 9.5.0-22 as cia's and install them to emunand using Sysupdater

I'm not sure what you mean by this.

Yes, I'm using an o3DS currently on 9.2 (for both sysNAND and emuNAND, and unlinked).
Enter your Emunand
Confirm your in Emunand
Go to system settings
DONT LEAVE SYSTEM SETTINGS!
Go to Other Settings -> System Update
