When I use PKHex, even if the mons i create are legit, the savefile is edited and won't go through the "Verify Checksums" and it will say that the file has been edited. The question is, how likely is my game to get banned when going online (with legit mons)?

16.0.3 support was added into Atmospheré, so it should be alright, but I'd prefer sticking with a lower firmware version just to be safe. -
