This looks exactly like the problem I Posted on the GBARunner2 Thread.

This is my solution to your problem:
"I found that I could remove the problem in the TWiLight Menu++ Settings.
Under the GBARunner2 Settings Tab, I turned on Centre and Mask and it removed any in-game artefacts whilst keeping the game centred with a Widescreen format.

I also found it was visually easier for me to just use the NDS version of GBARunner2, pasting it in the same folder as my NDS ROMs rather than having to navigate out of said folder to go to my GBA ROMs and then navigate back in every time."

Additionally, if you place all your GBA ROMs into a folder named GBA in your MicroSD Card's Root, GBARunner2 will automatically open that up.

Seems to be working flawlessly now, thanks my guy!

the game freezes on black screen after select savefile。(I use 3ds's twilightmenu to open Slot-1's Flashcard)this savefile can work in Flashcard，and other game can runs normally。
I tried select “new game”，When the Pokémon Professor finished speaking，The game freezes again。

It’s a problem with certain Pokémon roms I have it sometimes just save a lot or find one that are “clean” @Robz8 could clarify what those are.

You'll have to either manually AP-patch the ROM using DS-Scene ROM Tool, or turn on B4DS for the game to work without AP measures.

I deleted all the twilightmenu's file and Re install all
And then it's ready to run. It's interesting

Known issue with nds-bootstrap. It's caused by an un-patched function that still reads from the game card.
