I don't see the rotating cubes in the 3ds theme for DSi and I have downloaded the latest version of twilight menu
So they don't appear on the top screen when the theme appears? They should contain icons of various consoles.
Does "3dsRotatingCubes.rvid" exist in "sd:/_nds/TWiLightMenu/3dsmenu/themes/light/video/"?

my directory is different. (not the D: of course) its D:\_nds\TWiLightMenu\3dsmenu\themes\Default and theres no "3dsRotatingCubes.rvid" only "This folder is empty so the default will be used" in the Default folder. keep in mind I just updated twilight menu++

What dsi roms? And where're they placed?
Also, how many games do you have (if you're placing them inside sd:/roms/nds) ?

I have about 250 NDS games in sd:/roms/nds and that is where i placed my DSi roms they are .NDS file extension but they wont show up.

Well they are DSiWare games.
Mario Kart DS - Custom Tracks Grand Prix Nitro (v1.0.0).nds
This is a mod/hack and it should work when inside the nds folder, make it's properly patch as per the modder's instructions.
Cave Story (USA).nds
Asphalt 4 - Elite Racing (USA).nds
Legend of Zelda, The - Four Swords Anniversary Edition (USA) (En,Fr,Es).nds
Mighty Flip Champs! (USA).nds
Shantae - Risky's Revenge (USA).nds
Bejeweled Twist (USA).nds
Need for Speed - Nitro-X (USA).nds
Tetris Party Live (USA).nds
These are all DSiWare games, and should be put in sd:/roms/dsi
Super Mario 64-dsi.nds
Since it says "dsi" maybe it's a dsiware game too, though the standard SM64 DS isn't.

Doesn't matter where they're placed, actually.

It actually seems to be the DSi homebrew port of SM64.
It is a dsi homebrew port and it works with twilight menu if i put the dsi roms in a seperate folder they show up and work but if i try to place them in my nds folder with my regular ds roms they wont show up in the menu is there a cfg file or settings i can delete to get my dsi roms to show im out of ideas?

If more than 39 ROMs are placed in the folder, then you need to switch pages by pressing L or R.

Trying random dsiware games, I found that "Cake Ninja: Xmas (E)" does not work: it freezes on the language selection screen. I have no idea what game it is. I emphasize that I used the latest version of nds-bootstrap.
The issue occurs for Cake Ninja 1 and 2 as well, and it's because there's a bug in the code where it plays MobiClip video files, caused by not clearing some stuff before boot.
The bug will be fixed in the next version.
