It's based on the NID. You could use saviine and put the save from the old Wii U on a different NIDI have 2 usbs with different games on it. When I transfer the saved from one USB to the USB with the game on the other it overrides it what gives

That's what I'm saying, you can't have two saves for the same game if they both use the same NID. One will overwrite the other. You can however use both saves if you setup a 2nd NID and use saviine to transfer the save to the new user.It's the same nid

You'd just have to switch between users to load each savegame.
As an alternative method you could use Loadiine as it allows multiple saves
