How do I use Wii U Nand Dumper to get those files?

If you're using Aroma or Tiramisu, you can just use SaveMii to make a backup of your existing save onto your SD. The backup will be on
G:/backups/<TitleID of your game>
with your user ID folder and a common folder. Those are the saves files for the backed-up game.
