You probably have to downgrade the DS Whitelist to v0 and maybe even the TWL Firm too. Most DS Flash Carts are blacklisted and this is the only way to get them to work. If you are on an N3DS do not touch the TWL Firm as that cannot be downgraded.

Make sure you drop the right firmware files (firmware.bin and the AGB and TWL ones) in!

I just "purchased "Wario Ware Touched" with my "MyNintendo" points.
Once I downloaded it, (via eShop into rxtool, not sysnand) it keep crashing at launch. I'm wondering if it's due to CFW ?

iirc, rxTools reboot patch doesn't let you use both smash 4 and DSi/GBA games at the same time. Try switching to another CFW such as AuReiNand.

Delete all the rxTools files, and then copy the ARN files.

RxTools files are just what's inside the RxTools folder ? I have a lot of files weird named in my SDCard since I downgraded and CFWed it, it's a mess.
Switching CFW will ruin my menuhax autoboot ? + I have to admit I pirated NSMB2, installed it in .cia, it'll be still working ? Even if this game is easy, I assume I can't live without Mario games since my childhood ahah. Born with a snes !
Which files I need to download ? the "bin2c" link, or pre-compiled version (i don't even know what "compiled" means ahah), or the FIRMs available below... ? And then I just have to copy/paste it on the root of my SDcard (i guess it's like the RxTools folder) and, yeah, that's all, I'll find my Emunand like before the switch, with games, saves, custom theme ?

To install AuReiNand, delete all the rxtools files on your SD (such as the rxTools folder). From the page I linked, you'll see the FIRMs file. Download that.
Download the latest AuReiNand release from here: https://github.com/AuroraWright/AuReiNand/releases

Copy the aurei folder and the aureinand.dat to the root of your SD card. Copy the firmware files for your console from the FIRMs.zip file you downloaded earlier. All your games will still work.

How are you autobooting? If you're using Ctrbootmanager, just modify your boot config to point it to aureinand.dat.

Wario Ware is a DSi game, I think it will only work in SysNAND using rxTools (I may be wrong). Other than trying another CFW, you can either install it to Sysnand (via FunkyCIA2) or install a cia version you find on that iso site. I'd just try another CFW though

As far as I know, rxTools has allowed that for a while. I recall a mod (I think by chelsea_fantasy) that had two separate rxToosls launchers, one for Smash/Monster Hunter, and another for DSi/GBA, which was quite popular until the reboot patches were implemented.

No. It's basically on its last legs at this point with only a select few using it. Most people have now switched to Reinand or Aureinand.

I'm pretty sure there is a very crude a9lh supported version of Rx"tools" but it doesn't even support FIRM 0/1 patching at this point. Tbh, I don't think Rx"tools" can revive itself. It had its really amazing run, but it's dead from what I can tell.

Rx"tools" was my first cfw and I loved it! God it was amazing! But it really is time to move on. There's much better alternatives now.

YoAuReiNand is the best ReiNand.
