I'm honestly really open with the kind of games I like, but just so you can get the grasp of the kinds of games I more commonly play, here's a list of the games I currently have that I actually play, or at least plan to.
Dragon Quest Heroes: Rocket Slime (I REALLY enjoyed this one.)
Phoenix Wright: Ace Attorney (And a bunch of other games from this series. Pretty much all the DS ones.)
Cooking Mama
Elebits, The Adventures of Kai and Zero
Emily the Strange, Stangerous
Ghost Trick, Phantom Detective
Hotel Dusk: Room 215
Nintendogs
Picross DS, By Dovoto
Pokemon Trozei (I have it in Korean, for whatever reason.)

I tried 999, I found it kinda difficult, honestly, and was getting frustrated with it. It may have been when and where I was playing it, I could have been tired or something, so I'll probably try it again soon. Thanks for reminding me, though!

Check out Ghost Trick. It's one of the most original and interesting DS games I've played. Grand Theft Auto: Chinatown Wars is great as well.

Uhm, sorry to bother you. . .

May I suggest the game called Time Hollow?
It's truly awesome! It's a bit like Ace Attorney (a visual novel), and it's kind of short, but it's worth a try, trust me! The plot is great (as well as music and sounds) and hey, who wouldn't want to have the power to change the past? =P

Also, Shin Megami Tensei: Devil Survivor and Devil Survivor 2 are great. . . they're both visual novel and turn-based RPG. You have to fight demons in an apocalyptic scenario (the plot is awesome) and you have to get demon allies to command in battle as well. You can use demons for battles, improving their skill, and you can also "fuse" them to create stronger demons.

Uhm. . . If you like RPGs, I might as well suggest the Rune Factory: A Fantasy Harvest Moon games: they're both farm simulator games (you have to take care of fields, built relationships and such) and battle RPG (you have to level up the main character, and battle various monsters).

The Mario & Luigi RPGs aren't bad, for JRPGs. Sonic Colors for DS was okay, if you are into Sonic. My favorite on the system would be Ōkamiden. There aren't many games, that aren't ports, on the DS that I like so I can't think of many suggestions.

EDIT: Oh, the Castlevania games are good, if you're into those kinds of games.

Mario Kart DS is the best multiplayer I played in DS, I don't know if you want something like that anyway
Final Fantasy Crystal Chornicles: Ring of Fates (also nice for coop multiplayer)
GTA: Chinatown wars (for some reason I enjoyed it)
Osu! tatakae! Ouendan
Avalon Code
Kingdom Hearts 358/2 (it had some nice gameplay, but story is classic KH nonsense)
Tales of Innocence: It was good enough (look for the translation patch)
Umihara Kawase (if you like the weird mechanics)
Disgaea DS, if you would like a SRPG that is weird as hell (lit.)
LifeSigns: Surgical Unit. Take all the challenge from Trauma Center away, make the story a little more stupid and ecchi, and you get LifeSigns... kind of OK anyway.
Super Robot Taisen OG Saga: Endless Frontier. I am not sure about recommending this one, it is pure fan service, but for some reason it was enjoyable... Just check it out.
Also, Etrian Odyssey, if you like to die
Izuna: Legend of the Unemployed Ninja (in the same fashion of Siren, play it if you like to be punished)

There may be a lot I just forgot to list.

Just in case I will sort out all those games in similar genres.

Do any of you know by chance some method to play DS games without going out of Gateway mode?
I know it is kind of lazy, but I don't like going out and in of GW mode... I guess there is no way to achieve it, but I will ask anyway.

I can't recommend this game enough, but you really have to try Time Hollow out! It's one of my favorite games on the DS if we exclude the Ace Attorney series. The story, the music, the paradoxes, hnnnngg, it's just so epic.
