Alright, and do you know if that's gonna fix it? If not it's okay, just wanted an opinion.

Not sure if it would solve it, I also have a modded OLED but I don't need mine plug in all the time, I unplug it when it is full, I assume you are using the official charger?

No, the modification is meant for CFW usage, to switch between CFW Sysnand and CFW Emunand.

I’m wondering which route to take. Are corruptions of the emuNand common?

‘Transferring games between your SD card and your EmuNAND via system settings is not possible.’

Is this something I’d need to use regularly?

For starters, I have no idea why you needed NS-USBLoader or how you even used it to send Hekate because its a tool designated to facilitate .NSP file loading. Since its literally impossible to use NS-USBLoader to push Hekate...
Technically, it's not impossible to push a payload with NS-USBLoader since it's a supported feature of the program. But to be honest, I never managed to make it work on my Linux box. But some people succeeded, I heard. It probably works fine on Windows, but I never tried.

You can use the tegraexplorer syncfix script to do it manually. I think that also copies wifi settings and possibly other things too though, so keep that in mind https://gbatemp.net/threads/pairing-the-joy-con-on-emunand-and-sysnand.562519/

Or, just use atmosphere on sysnand too. It's safe to go online with cfw provided you're not doing anything banworthy.

emuMMC corrupting is as common as having your SD card be formatted to exFAT so make sure you're using FAT32. And how regularly you wil be transferring games between your SD card and emuMMC will depend on you. I've personally never used the feature. Plus if you install games to the internal memory of emuMMC before installing to the SD card, you will fill up the internal memory faster since it will usually be smaller than the total amount of empty space on your SD card unless your SD card is 64 GB or smaller. Even if you do it in reverse and manage to fill up your SD card with games, you can just switch to installing games to the internal memory of emuMMC. In either scenario, once you run out of space, you will have to delete games from somewhere in order to make room for more. Also, there is really no difference between installing games to internal memory or the SD card when it comes to emuMMC since both are technically installed to the SD card.

I transferred from one SD card to another, copying everything (see attached file for files) but when I boot up my Switch, I get the "boot.dat??" Error.

I read somewhere that it might be because I'm booting up to SXOS (I used to be an SXOS user, now atmosphere) but I'm not sure what to do since the only method I know how to boot up to atmosphere is to use two SXOS device which worked before transferring (using SXOS dongle and another device I slot in the joycon space, see picture for reference).

Any help would be greatly appreciated

I haven’t hacked my switch yet as I’m waiting for a RCM jig and a 512gb card to arrive. I’d probably be getting most of my games from the freeshop, would they install to the SD card or the emuMMC?
There is no freeshop for the Switch.
I transferred from one SD card to another, copying everything (see attached file for files) but when I boot up my Switch, I get the "boot.dat??" Error.

Backup your current boot.dat file. Then download SX Gear and replace the boot.dat on your SD card with this file. Then either download the latest Hekate from the official GitHub page or use the hekate file you were originally using to launch Atmosphere and rename it to payload.bin to place on your SD card.

There is no freeshop for the Switch.

Backup your current boot.dat file. Then download SX Gear and replace the boot.dat on your SD card with this file. Then either download the latest Hekate from the official GitHub page or use the hekate file you were originally using to launch Atmosphere and rename it to payload.bin to place on your SD card.
I replaced the boot.dat file with the SX Gear then proceeded to use the hekate file i used originally. didnt work.
downloaded the newest hekate and renamed it too but also get the same "boot.dat??" error.

That is potentially what the problem is since that is the one thing you cannot simply copy over. You will have to use Hekate to dump it from the first SD card then restore it onto the second.

By technical definition, those do not qualify as "freeshops". The original freeshop was a bypass to the storefront on the eShop meaning you were still accessing Nintendo's official eShop but users were able to download content with paying hence the term "freeshop". DZ on the other hand is just a title installer with the ability to link a Google Drive even though other title installers can do the same. The "shops" that you see are nothing more than repositories of where people upload their backups meaning not only are you at the mercy of Google's benevolence but there is always the chance that they will not always have everything that you are looking for. Nobody really uses DZ or "shops" anymore as some of them are paid for or just unreliable. Not to mention there are way better homebrew apps that can install .NSP files such as DBI

The old sd card where i had my files stored originally was already formatted. I only copied the files from my PC to the new sd card. Am I screwed?

Formatting the SD card shouldn't remove the partition. At least try launching Hekate and see if it lets you dump the partition.
Not sure i understand what you mean. How would I launch hekate when i cant get past the "boot.dat??" error? Moreover, I dont see any partition from the old sd card after formatting.

You were originally able to launch CFW on the original SD card correct? So if you put back the files on it that are now on your new SD card, you should be able to launch Hekate.

Whatever you used to format the SD card formatted it to GPT instead of MBR. Use this tool to format the SD card to MBR
