Ahh ok, I've just transferred 2gb+ of cia's and can't recreate the problem you are experiencing.I haven't tried. I usually leave prompts enabled. I'd try it now but my SD card is full. I was transferring Monster Hunter 4 at the time.

i installed Mario land 3d to my nand i have N3DS spoofed firmware went to eshop and it told me i already owned it
only on emunand not sysnand
you can install legit cia games to nand "NSMB2" or whatever
