I just switched to Luma3DS and I don't see any difference between this one and RxTools.
I just have a question : Is it normal that "Ver. 11.1" is written in System Settings? Will it only update the EmuNAND anyway?

It depends on your Luma settings. If you did not check "Show current NAND in settings" in the Luma configuration menu, then "Ver. 11.1.0-34[E/U/J]" is the normal string. If you did have that checked, then it will say "Sys. 11.1 [...]" or "Emu. 11.1 [...]" depending on whether you use a A9LH'd SysNAND or EmuNAND.
If you use the latest nightly of Luma, you can customize this string to say whatever you want FYI by creating "customversion.txt" and placing it in \luma\ on the SD card.
For example: A9LH %d.%d.%d-%d%ls
Will show "A9LH 11.1.0-34U" instead of "Ver. 11.1.0-34U" [Normal 11.1 US string]
Note: It cannot be longer than 19 characters, including spaces.
