The emulator is already excellent and thank Drenn for it. It pretty much only lacks scaling and border support as far as major features go. Hopefully somebody will add those, but the regular DS version is also great and well worth the cost of a DS flashcard.

I didn't use the build provided, I compiled the github source, and I found that I got a blank screen on startup, but when I moved the dpad the file selection screen appeared.

How is this one compared to the NDS version in terms or speed, quality and stability?
There's some features i've been thinking of trying to add

It should be similar since it was ported with the same source code by the same guy.
Top priority before Drenn left was I think is scaling of the video output, others might tell you more.

The audio is fine, not an audio expert though, I couldn't give two shits about it as long as it has no artifacts I'm fine with anything...

One of my biggest concerns is the audio quality

The DS version has better audio, the 3ds version has periodic crackling or something, because I couldn't figure out how to smoothly swap audio buffers. This audio code is also less mature in general.

Ah, I had this with CitrAGB when I was working out the audio. I can't remember exactly what I ended up doing though, but I eventually got it streaming perfectly (assuming you're running full speed). Larger buffers might help though, CSND has a bit of lag with smaller buffers and frequent calls.

If you have a snipit of the source, that'd be nice. I might mess around with this after my replacement wifi antennae arrives
