Can you share a screenshot of the contents of your SD card from your PC?
Maybe you the files in the SD card could have been misplaced?
Or maybe not, just a guess... But you shouldn't have trouble doing it, if you followed the guide properly, that is.

That error means wuphax failed to create a backup of your Mii channel.
Make sure your SD card isn't locked so wuphax can create that backup file.
