Freeshop downloads directly from nintendo servers, so yep, it's "safe".

When I try to use savemanager it doenst show me pokemon sun what i am actually playing.
It just shows me moon (never played) and when i pick moon i am getting blackscreen on top display and redscreen on bottom display..

Then you need to refresh your games list. I think it's an option on the main menu.
