So I'm trying to get it to work on O3DS. I've put everything on the SD, I already have an Emunand.
With Ninjhax 1.1b, I can come to the menu, and I select options. But it just reboot, and in the homebrew options, the option I've set up are gone. What I'm doing wrong?

I know I saw this somewhere in this thread, I don't want to have to go through all the pages.

How do I (I guess) Allocate memory on the SD Card to make the 3DS boot faster? 64kb of space is what I remember people talking about.

Hold select at boot

"Use pre-patched FIRMs": If you wish to have a slightly faster boot at the expense of up to 3 MBs of SD space, you can enable this setting.

That's just one answer. There is speculation that formatting your SD card to 64KB clusters helps load times. But I myself haven't been able to figure this out either. Would be cool if someone could figure out how to do this and to see if it actually is faster.

Make a backup of your SD card and format using 64KB cluster size. Then copy your crap across and see if there's a difference.

It's not that easy. I have a 128GB card and requires a program to format. Formatting secondary partition (Storage) renders the entire SD card unreadable by windows although the Emunand is still picked up by my N3DS.

What's the difference between noscreeninit and screeninit? I have no idea if I even use screeninit, or if I don't need it. Could someone explain? Thank you.

You don't really need (an A9LH fork with) screen-init with AuReiNAND, since its boot manager includes screen init.
