Ah, it's great you found a controller.
You didn't have Bootmii installed in boot2 even while your console was compatible? (only old Wii can install boot2)
Bootmii has better protection than priiloader and it's launched before it. All guide should tell users to install boot2 if possible. That will have helped you on your issue if you already had it, the GC controller wasn't required.
if you edited the bootmii.ini on your SD, you said to boot HBC with 0 second delay, so when you power on your console it autoboot HBC.
If you want to pass trhough priiloader again, you need to edit the ini file and replace HBC with SYSMENU
it will load the System menu file (Priiloader is actually a replacement of the System menu, the real System menu has been renamed)
Boot > bootmi > priiloader (fake system menu) > system menu (real)
I think the issue with the wiimote still losing synch is caused by cIOS.
You should reinstall d2x cIOS in your slot249 (and maybe 250), and it will even fix the game issue.
If wiimote lose synch in Wad manager too, Do step5 before Step4.

I still don't understand how a freeze could modify the installed IOS. it's probably a cIOS bug. It's not the first time user report losing synch (I once had that issue too).
