Is there any reason to keep it?

Some games don't work without that data.
You can try and experiment, but it's better to keep it if free space is not an issue.

it's what's called "super trim" by other users/applications.
it trims both unused bytes and update data.

Someone started a list of problematic games here :
http://wiki.gbatemp.net/wiki/3DS_flashcarts_game_compatibility
(at the bottom), but it's very old and not updated anymore.
Most user don't remove it as it creates issues and can't be reverted (you need to keep the original dump).

Is -t trim completely safe?

Animal Crossing and Zelda Link Between Worlds, 1.1GB each, get a lot smaller with a trim.

Have not received my Gateway in the mail yet, that's why I don't just test them.

Nevermind. Just carefully read your post.

the unused bytes located after the end of the game data can be removed without issue, except for CARD2 type game (like pokemon or animal crossing) which saves directly to that part instead of saving to an external location (no .sav file is created for CARD2 type games).

by trimming unused bytes at the end of a CARD1 game, you can save up to 49% of space depending on games.

By the way, this isn't true, Card2 games can be trimmed, and possibly, super trimmed, though I haven't tried that.
