If the Nands are not linked (you did a system format on one) then you have to rebuild the database twice, once in sysNand and again in emuNand.

What version of FBI are you using and how are you loading it?

I have a 9.0.0 N3DS and a DSTWO flashcart. Is there a way to install rxTools with OOT? I don't have Cubic Ninja or a Gateway flashcard, but I do have OOT and an 9.2.0 O3DS with rxTools setup. I've tried searching but couldn't find instructions for setting it up with OOT.

To downgrade the MSET on an N3DS you still need a way to launch rxTools or another way to downgrade the MSET. Cubic Ninja or Gateway is still needed for now. OOT will come.

rxTools is still quite buggy on the N3DS. You do realize that the N3DS needs to be 9.2.0 or lower, correct?

Just use rxinstaller.nds to install the exploit on the NVRAM, then go to General Settings → Profile → Nintendo DS Profile and enjoy

Is it just me or are the local multiplayer and download play kinda buggy? Sometimes it takes a couple times to connect for local play and download play gives me an error after a while.

@nastys I use "4.X N3DS DG for rxTo" but when I run the DS profile, crash and back to home menu.

My System Settings are downgraded by the Gateway CIA file (and I'm 9.0 EUR).

Try with the other options. If no one works, then it may be a bug.

@Asia81 Now I remember...
Doesn't rxTools only work on N3DS consoles with fw 9.2?
You may need to upgrade.

Set up the gateway for OOT with your hacked o3DS (restore the modified save into ocarina)
Launch the gateway menu on your n3DS with OOT.
Downgrade your n3DS mset with gateway menu.
Install the rx profile exploit for n3DS with your DS flashcard and the rxinstaller.nds
