Long question short, before i owned my M3DS Real, i owned a Fire Link Card, which used a Fire Link USB connector that goes in the GBA slot to connect it to the computer. I was curious can this be used with the M3DS? (I dont like constantly taking my SD card in and out of the cartridge, i fear it might start getting stress marks or break a spring).

To transfer files you will need to do it via a Microsd Reader. In other words you will need to take out the Microsd when needed.

With the top loader M3's you don't have to pull the whole cart out, you can just trigger the microSD spring with a finger nail or such. I never take my m3 out unless I'm changing the system time for something or another.
