Now that the latest official firmware is 3.61, if I buy a game using the website store, can I automatically download it on the PsVita using the download button on the website store/account management if I'm still on 3.60?

Not directly (as far as I know) unless you use an update blocker. But for now, if you own a PS3 (or can use someone else's and sign into your account) you can download your game on there after purchasing it from the website store. Then you can use CMA to transfer it to your Vita.
First, you have to have your Vita in airplane mode, and then you have to use QCMA to connect to your PC to bypass the update check.
Then you just pop the USB in your PS3 and move the game onto your Vita.

I don't have a wii u anymore to test it myself, but if homebrews are not visible on the wii u menu I think you can press L + R + minus to open the plugin menu, there should be an option called "homebrews on wii u menu" or something similar
