I'm under the impression that the timeline is something like this
Beginning:
SS -> OoT

From OoT onward there's a split - the adult side (where ganondorf is defeated, and Link no longer is around) and the child side (Link presumably informs Zelda and the King of Ganondorf's plans, which leads to the execution scene in TP)

Adult: WW -> PH -> ST

Child: MM -> TP -> aLttP -> OoX -> LA -> LoZ -> AoL

What I really don't know about is the four sword arc. Independently, they seem to be TMC -> FS -> FSA. But I don't know where they fit. TMC seems to imply that it's a very early tale. FSA seems to be related to aLttP, but TMC doesn't seem to fit too well. Interestingly enough, once upon a time TMC was supposed to be the Master Sword origin story. It does have the same director as SS, and I guess Nintendo told him to hold off on that story for a console title

I'd say without a doubt that Skyward Sword places first in the timeline. The whole backstory with Hylia and such precedes anything shown in other Zelda games, and the whole plot of the game kind of defines why the entire series is known as The Legend of Zelda. The ending even sets the stage to the existense of Hyrule after the events of Skyward Sword and inhabiting the Sky.

i think aLttP is the last zelda cos ganon has his trident and it turned him into the pig beast. ganon doesn't get his trident till the very end.
Only game that shows Ganon getting his trident is FSA. Anyway the trident doesn't really mean much - only thing it might mean is that FSA came right before aLttP. I don't see how it makes aLttP the last Zelda. LoZ and AoL can take place after aLttP. Neither LoZ or AoL had the Master Sword, which suggests that aLttP came before them (at the end of aLttP, the Master Sword "sleeps forever"). Ganon was also a pigbeast in LoZ. It is possible that the Ganon in LoZ was another reincarnation
