I tested Metroid Fusion and Metroid Zero Mission with the latest arm9 and arm9wramicache build on my M3 Flashcard with a Phat DS.
I updated the wiki and have no clue why it works with your HiyaCFW setting.

Edit: Tested Metroid Zero Mission with the latest arm7wramicache and arm7 build. I get the same results. Doesn´t work.

I couldn't find any threads where they were working, which is why I thought this might be worth looking into. I am not very familiar with the different builds, but I'll be glad to dig any information about my setup if you can give me more details of what is needed (heck, I could share a backup of my SD privately or with the right permissions). I'm at work right now but I will look at my GBARunner version and datestamp once I get home. I haven't tested either game much further but I did make it past the lock point on both and in the case of Fusion I got back to the ship and saved. No issues to this point (except for a slight audio delay which seems to be present in all games).

I followed this guide to break: dsi.cfw.guide (new user, can't post link yet).

Initially I had the same documented issues with both Metroid games. I was also having no luck running NDS with NDS Bootstrap, until I found somewhere that Twilight Menu++ users need to set up unlaunch to boot to HiyaCFW when no buttons are pressed. Boom, NDS issue solved. Then it occurred to me to test some other things that weren't working before and that's when I noticed the GBA Metroids seemed fixed.

Now, I still have many outstanding GBA issues. Aria of Sorrow will successfully save then crash every now and then. Most Nintendo games report corrupted save files and I haven't been able to get any Marios or Zeldas to work (except for one Link To The Past ROM which seems to work fine but the screen flickers like crazy all the time). Also, I have the issue I've seen reported elsewhere about snemulDS not listing any roms, and in fact I get the same from JenesisDS.

Still, GBA Metroid somehow works.

I haven't had any issues with Aria of Sorrow aside from: the sound going out of sync after about a minute, a glitched sound playing upon loading the game and during saving, the sound volume overall is a bit low. Also I want to change the buttons (A to B, and B to Y), but that's a personal problem.
 
I have beaten three games successfully using this thing now! Sengoku Kakumei Gaiden being my latest as well as Drill Dozer and Guru Logic Champ. I gotta find more stuff to play now. Oh, and I got Gunstar Super Heroes & Pinobee & Phoebee to work as what I was doing wrong was not loading the rom first in GBATA. The SRAM Patcher worked beautifully after that. Thank heavens I use the wiki to figure out what's needs to be patched and not but most games don't need it but still have saving issues. Keep up the good work!

I get those issues in Aria, but also sometimes instead of getting the short sound glitch on save, the game freezes. Even the sound, so the last audio sample just plays continuously and annoyingly until reset. I have found that the crash is most likely to happen if I hit UP then A right away to save quickly.

I retested Castlevania Aria of Sorrow with the Commit 6522414 (2018/11/01) arm9wramicache version on my Nintendo DS Phat with an M3 Simply Flashcard.
I boot gbarunner2 through the YSMENU.nds file on my Flashcard. This file is a clone from the ttmenu for the r4 card.

I played Aria of Sorrow for 30 minutes and it works great. I uploaded the file below if want to take a look.

My guess is the way TWiLight Menu++ handles gbarunner2, can cause games to break or to have issues.

I don't know why the compatibility list says Kirby Nightmare in Dreamland works, it doesn't. After the gameboy splash, it's just a white screen.

Both Kirby games work for me. Check if your game has an Intro attached. (They are not supported),
 
Fiddled with some things now it only reaches the select save screen and after selecting a file it freezes.

GBATA should have an option under it to do so. It can be removed as well.
 
I found a way to play Mother 3 by loading a save that i had on another emulator. Although the sprites for characters are messed up, the backgrounds, text, and music are all fine. The speed isn't even slowing down or anything.
Edit: So, the save that i had is at the start or Chapter 4. When you talk to Flint at Hinawa's grave, the game softlocks. Same thing happens when you go to the train tracks and Mr T stops you. I assume that this could be avoided using froggie battery saves but who knows.

Along Mother 3, I got Superstar Saga to work by doing the same thing I did with Mother 3. The sound is perfect, the speed is perfect, but battles freeze the game. So I'd think that battles are what breaks the emulator.

The problem is the 3d star effect, it's a timing deadlock for some reason. By messing with break and continue on is-nitro it is possible to get past it for example.

I have a question about GBAATM patched games:

- Super Mario World - Super Mario Advance 2 US
- Super Mario Advance 4 - Super Mario Bros.3 US
- Metal Slug Advance US

I have tried it on Flashcart (R4 clone(s) with Ys Menu 7.05 + 7.06) + TWiLight Menu til 6.8.3.
After the GAME BOY Logo comes a white screen and thats it.
The patched Games works with an EZ Flash IV on an GBA SP and an DS Lite.:yaysp::yaynds:

IS there a way to work ? Thank you.:)
