tl;dr native_firm is just loaded, stuff is downloaded, and then native_firm is deleted. It's just really for convenience on Ninty's part.

Well in fact the Factory Firmware have special titles that after the setup are supossed to be deleted in addition to what I remebered now, one interesting is CTRAging who is a Test Program for the 3DS and is be different between the 3DS model that is the console, there is a lis tof the titles, I"m not sure but I think that something that get deleted were DevMenu and other test apss(if someone can confirm this):
