The build you use.

Some builds use RX-E for emunand and RX-S for sysnand, other builds use RX3D for emunand and the regular "ver. xxx" for sysnand.

Aside from that, there is no difference.

Custom Themes & Official Themes

I've just fully installed rxtools and set it all up to start on boot.

Currently running:
EmuNAND - RX-E 10.3.0-28
SysNAND 9.2 modified

Managed to install a custom theme on SysNAND 9.2 however, how do I install custom themes onto the EmuNAND instead?

May have found NOOB friendly Howling Theme Tool to create cias to install. Scrap my question fix'd it myself haha.

What can I do safely online through rxtools and what can I not do?

For example, can I set up a Mii, get a Nintendo Network ID, play Monster Hunter online (or other games)...

Also any Mii Plaza changes I can use to retrieve my old Mii on another 3DS or simply "replicate" bits/puzzle pieces for streetpass?

Online is safe, as far as anyone can tell.
You might be able to use SaveDataFiller or similar to import your old stuff.

What version is your emuNAND? You might need to update it to 9.5.

I've read some say update original firmware to 9.5 and others say don't. Could someone point me in the direction of some info detailing pros and cons please.

the main reason people update sysnand (to 9.2 not 9.5 btw if you hit 9.5 sysnand you have sadly gone too far and loose access to cfw and gateway) is to autoboot rxtools
the biggest con would be gateway only has a 4.x mset so you would lose that as an option

Cons: none, unless you're unable to follow the simple 3 step process (risk of updating sysNAND)
Pros: Can play newer games and access eShop

Yes it was but I was concerned with losing features the original firmware gave you but as Quantumcat said there doesn't seem to be any to lose.

I think I misunderstood the question. Thought you were talking about updating emuNAND!!! Sorry! No need to update your sysNAND unless you want to use autoboot.
