It displays Kefir Updater boot image instead of Atmosphere/Sept. I had to delete the Atmosphere, Boot Loader, and Sept folders to install my original. It did install a new profile that is linked to the eshop. So, I shouldn't really complain, but was annoying to see this done without letting me know before hand.

They mention a way to do it manually -- essentially just replacing the one part of the user savedata that is necessary for this. I believe it would actually be 100% possible for a homebrew program to do that automatically without the unwanted extra stuff, but for the meantime, this is generally a lot less complicated than it seems.
I'm trying to do this now, but I'm delayed by the fact that I need to get it to an emuMMC instead of system and my current system doesn't even have enough room for a dump. GoldLeaf supposedly supports writing to the SYSTEM partition, but it didn't seem to actually do it. (Probably the current version has something you have to do first, but there's no mention of anything like that in the documentation. All I can say for sure is I try to copy the file, it says successful and then nothing actually happens. It's probably supposed to show a warning and it doesn't, so my bet is they've set it up to require you to edit the settings to put something in for this.)
The point is a way to do it that doesn't use a closed source app that replaces boot files/etc and could potentially be sending other stuff from your system (PRODINFO?) along the way for all anyone knows.
this changed my tinfoil and mercury app languages to russian. any idea how to change it back to english? i tried the system settings but that wasn't it. also reinstalled the apps. no luck
edit: used google translate camera lense. went to region in options and changed from ru to us.
Did u use the add nintenido link account or install cfw as that would install a cfw package i.e replace any existing homebrew with its own
i ran the update option, which i don't recommend, because it downloads extra apps and changes the splash screen with some other unwanted things. i had to delete my atmosphere, bootloader, and sept folder and restore old/stock ones to revert. it keeps the linked profile though, even after you change the name and icon. i would just use the add linked profile option which should only do that. hope this answers your question.
This crap is not worth the hassle. I'd strongly recommend avoiding.
Apart from overwriting boot files and who knows what else without warning, it makes Checkpoint behave oddly (blank default user selected, unable to restore pre-Kefir saves to new users), and is causing crashes (9.0.1 / 0.9.4) with Atmosphere citing an error with the 'player select' titleID among other unspecified freezing.
Edit: Except - when running Checkpoint it would start with a blank profile selected, with all the games and their backups listed. This was presumably the account that was 'removed' by Kefir. It couldn't be selected after changing to another account.
PSA for those considering using this -
It works as described, but replaces your cfw and payload files with its own and also installs several .nro apps without asking. I was alarmed to reboot to the Kefir splash screen, so I immediately overwrote all cfw and payload files with the latest version of Kosmos. All seems to be back to normal now, with the linked account still working. It would be nice if Kefir had an option to add the linked account ONLY.
