Use BBM to track those that are in RED (installed to NAND)
You probably also have those two in BLACK (properly installed to SD)
Then use FBI to remove the bad ones

Edit: Actually, I think you can remove them with BBM too
Hmm... Alright, in DevMenu I have found the following titles installed to CTR NAND:
CTR-N-A3AP (ID: 0x0a073)
CTR-N-HBRE - Browser for US (ID: 0x00094)
CTR-N-HAEE - Miiverse Portal for US (ID: 0x000bd)
CTR-N-HAHE - Miiverse Post for US (ID: 0x0008b)
No Product Code(?) - Dummy data title (ID: 0x00108)
CTR-N-HGRE - Nintendo eShop for US (ID: 0x00219)

So I am going to assume that CTR-N-A3AP is one of the black boxes, but I am not sure about the other one...

Ups! when I exit GBA game it says that I don't have firmware90.bin, I only use sysNand, it worked before like a charm... somethings wrong now...

I have Patched AGB-FIRM
Same here. Worked like a charm before updating to 4.0.

Okay, so deleting CTR-N-A3AP has removed one of the black boxes. However, one is still there, and it has... an update notification??? I cannot seem to pin-point which title this is... All the other tiles installed to CTR-NAND should be there, right? Unless the dummy title data is irregular, I don't know?

didnt stop Rxtools doing it which according to Rei you basically are going down the route of

Try this, use FBI, switch to NAND mode (L) and Delete Title mode (Rx2). Scroll through the list of titles looking at the Category of each on the top screen. Most should say System or TWL. If you see one that says App, that may be your culprit. As always, make a backup of your NAND!

I'll let you in on some insight...
Why don't you copy your SD card contents to your pc and backup your current nand (the one with the problem).
Then try deleting that weird one (No Product Code(?) - Dummy data title (ID: 0x00108))

If it works, no worries.
If it didn't, you can restore your nand and try it again?

Alright, making an emuNAND backup right now as I type, so once that is done, I will take a look with FBI and see if I can eliminate the culprit. Is the dummy data title for the eshop normal to have? It was highlighted in red when I was browsing through DevMenu, so I would assume that it is fine, but I am just making sure...
