Hacking Gateway 2.6 / CIA - Doesn't save icon arrangement after reboot

So I had everything organised into folder etc but when I...
  • Turn off then on
  • Setting - DS Profile etc.
  • Enter Gateway Mode / GW 9.2.0.20E
  • ALL IS LOST
All my icons magically are no longer in folders (apart from system/default apps) and it has a gap of no-icon space before the installed CIA's show up.
Is there a way to stop this from happening? or is it a known issue.
I used Big BlueMenu to install CIA's and got 100% from a 3DS site that deals in ISO's. If you need more info let me know.

You don't have to format sysnand, just organize the icons in sysnand and they will be the same in emunand.
