Hacking Updating to new Gateway version

So i'm currently on Gateway 2.7 OMEGA, with a regular, small 3DS and I ran into an issue when I updated my emuNAND to the latest version; the game selection menu would not come up when pressing select. Fortunately i did have an emuNAND backup, and reverting fixed the problem, but what i would like to ask is this a known problem, and should I update to 3.1 ULTRA to fix it? Just want to make sure the ULTRA firmware is for the same model of card, and that updating is wise.
