The files "FL_Double_ItemBG_Clear.png" and "FL_Single_ItemBG_Clear.png" have an especially large influence on the scrolling sensitivity of the file list (but it has no effect on the frame border).
The drawing speed for each level of transparency are as follows: 0% (completely transparent) is the fastest, next is 100% (completely opaque), then 6.25%/12.5%/25%/50% (all about the same speed), and transparency levels other than the ones listed above are the slowest.
If the transparency level changes a lot horizontally, navigation becomes extremely slow due to multiple state changes that occur. Small vertical changes in image transparency have no effect on the speed.
As much as possible, avoid using transparent colors; skins which separate transparent and opaque images are the fastest.
However, as long as you use transparent colors in image files other than "FL_Double_ItemBG_Clear.png" and "FL_Single_ItemBG_Clear.png" the decrease in speed will probably not be noticeable.
With BMP files, the loading time (screen transition time) will slow down a little, but the complexity of the image will not affect the line drawing speed.

Unfortunately, there are now 3 versions:
Normal: The 'new' Sakura Clearlooks. No transparency, and coloured to imitate the effect of the original (custom wallpapers not recommended).
Default: No transparency, and coloured to match the original Clearlooks theme. May not look that great (custom wallpapers usable).
Original: The item BG has transparency, which results in a mildly slow interface. Looks a lot better, though (recommended for custom wallpapers).

If it is the latter, try right-clicking on it and click 'Save Link As'.
