Hacking system folder and firmware

Is updating the files in the system folder the same thing as updating the firmware, or is that something altogether different?

To not have excess files lying around unused, remove the folder and then put the new folder in; salvage the themes and pictures from the previous system folder and put them into the new one (in the same place where they were in the previous system folder).
