Hacking Swapping one header for another, can I keep my saves somehow?

I've played a couple of games online with public headers (long before news of banning started to pop up) and now I want to swap the public headers with my private one before I end up getting banned. Is there a way to backup my saved games from the public header rom in such a way that i can restore them in the private header rom? I don't want to lose many hours of progress.
