New 3DS (non-XL) - only C-Stick/Z Triggers work, no sound, no 3D... but only in the main OS.

Never seen something like this before. My 2016 Black Friday edition N3DS began experiencing diagonal circle pad drift, so naturally I replaced the circle pad. After doing this, it seems like only the C-Stick and ZL/ZR buttons are recognized by the OS. No sound, 3D does nothing. However, this seems to be a software issue of some sort, as all the buttons work fine in Luma and Godmode9. Anyone experience this? How can I fix it? Thanks.

Somehow I must have missed this topic last year.

Just a guess:
Permanent input on the touch panel can cause this issue. Carefully clean the edges, make sure there is not dirt between the frame and the panel.
Consider temporarily disconnecting the touch panel to see if the problem goes away then.
The circle pad can be reached without complete disassembly so I don't know how something would be applying pressure on the touchscreen after reassembly.
