No. The DSTwo CPU isn't an ARM CPU and cannot run binaries created for ARM processors natively. In order to run such code, it would need to emulate the target ARM architecture, which would require it to be significantly more powerful.

On top of that, Supercard is a company, so if they where to create a 3DS flashcard, they most likely would make an entirely new card for you to purchase.
