I have had that occasionally.
There is normally a backup of bookmarks in your
[drive]:\Documents and Settings\[your username]\Application Data\Mozilla\Firefox\Profiles\964d4cps.default\bookmarkbackups

Hit bookmarks: organise bookmarks (might be manage my bookmarks on an older version)
File -> import
point it at said backup.......

Edit: the export option is arguably the best way to back up the bookmarks.

I've seen this happen a few times. Seems to be a firefox bug, not a virus of adware/spyware.

What I do is uninstall Firefox. Delete the profile folders (in [UserFolder]\Application Data\Mozilla and [UserFolder]\Local Settings\Application Data\Mozilla). Then re-download the latest version and reinstall it.

Ah, I thought I lost my bookmarks after installing an extension and then getting a BSOD. I guess it's too late to restore since I already made a bunch of my own bookmarks =/
