The difference between your emulator and Nintendo actually designing Gamecube games to run on the 3DS is that one is official and one is a fan made project. Which games did you try? We've seen games pushing effects even Gamecube and Wii have trouble doing (Resident Evil Revelations and Super Street Fighter 4 for examples).
