Big Problem With HB menu. All of my apps are gone

I have been having an issue with HB menu. I have been installing some smash bros mods, and seemingly out of nowhere, HBmenu has deleted all of apps. I have tried ejecting and inserting the sd card, switching between Sys and Emu nand, and resetting my switches power. Nothing has been working. Is there ANY way to get rid of this error?

If push comes to shove, would it be safe to put the sd card in my computer, or would it overwrite partitions?

Yep, put the SD card in the computer and check the contents of the switch directory.
