Hacking Question About removing CFW and Homebrew

I have a question regarding the total removal of CFW and Homebrew in the console.

I created a separate partition for emuMMC with the help of partitions tools and Hekate. I left an additional partition for the installation of emuMMC video games (NSP's). My sysNAND and emuMMC have never mixed.

If I format the microSD (exFAT or FAT32), will the sysNAND continue to function as if nothing had happened or do I need to do a 'Hard Reset' and restore the sysNAND and the BOOT with the backups I made?

If you never put a CFW on your sysNAND, it should be totally safe.
