My 3ds back has recently opened and when I try to charge it the LED will flash irreugularly and not charge.
The charger itself is fine, however.

Sorry I missed that mistake.
The metal contacts on the battery could be dirty.Well ive taken out the battery and now the led isnt turning on.
I have put the charger in
I have given them a clean and it still isnt chargingThe metal contacts on the battery could be dirty.
I don't have an electric motorThe battery could be dead, try running a electric motor or something on it.
It doesnt swap between, even when the led turns on. I have shuffled the charger about and it doesn't change anything aside from the time between each led flash. As far as I know, the 3DS will not operate without a battery.
Try a different charger.
Try a different battery.
If you turn on the 3DS while the charger is plugged in, does the indicator on the screen constantly change between “charging” and “using battery power” as well?
Any effect, if you carefully(!) use a little(!) force to push the charging plug into different directions (loose contact)?
The things turns on, so the battery is not completely dead. Unfortunately a brief web search did not bring any really helpful results.
Again, even if you think it’s fine, try a different charger. In some cases it helped.
How far did you disassemble the 3DS? Only the back cover?
Edit: found a similar thing. Sadly no solution.

All that is left, is the process of elimination: Use your battery and your charger on a different (new 3DSXL). If that works, the problem must be inside the console.
