Yes. I did manage to get the system to boot to homescreen however. Is it safe to update to try and see if that improves things?
Try updating the 3DS firmware to 11.9 either through Recovery Mode or System Settings → Other Settings → System Update. If updating doesn't go through, disassemble the o3DS and reseat the WiFi module. The o3DS / o2DS / o3DSXL are known to have boot issues if this is loose or unconnected.

Updated to firmware 11.9.0 and everything seems to be working! Im still testing if I run into the same problems. I also made a sysnand backup. Thanks to everyone who helped me in this thread! Will update if it now works and what I did to fix it for everyone else with the same issues to know.

Update: unfortunately I am back to my original problem. The seller 3ds works normally but when playing Pokemon Omega Ruby for around an hour, turning the system off sometimes leads to the power and 3d led to take longer to shut off which results to a longer than usual boot. (sometimes 15 mins sometimes more than an hour)

Can you verify if the same slow wake up / boot happens with the WiFi turned off?

Do you have a strong magnet? What happens when you try sweeping around the front and back sides around the YXBA area when this hang up occurs?
Does the magnet changes the wake-up behavior?

Edit - I should probably mentioned that area is what triggers sleep mode. Perhaps your sleep mode switch is semi-stuck at times. Throwing some possibilities in why your o3DS is acting so strange.
