I have an original R4 and recently updated to YSMenu. Now, whenever I play Pokémon Platinum and take a break from battling in any of the Battle Frontier facilities, the screen flickers with artifacts as I save. The game still saves correctly and there aren't any noticeable changes in gameplay, but the flickering still concerns me. Has anyone else had this problem? I first started noticing this problem after I updated to YSMenu; this problem didn't exist before.

Try a new, clean Rom from somewhere else, other than the place that you got your Pokemon Platinum Rom.
