I recently hacked my friends new 2ds by dsiware game injection so I system transferred from my 2ds to his. Since my NNID is now on his system, I cannot access my pokebank on my 2ds. If I wanted to have access back on my 2ds, can I delete the file containing the nnid on his 2ds or should I system transfer back?

You would need to transfer that NNID back to the other console. Nintendos servers have that NNID linked to the second 3ds console serial. Which means your going to get there errors with anything NNID related. You cannot just sign back into the NNID on the other console as its saved to that one console only.
