OP
The problem is that I switched over to a micro SD 64 GB + micro SD Adapter from 16 GB SD Card, and copied DATA from Old (16GB) to New (64GB) card without any errors. I had already formated the Micro SD to FAT 32 and allocation size 32 KB with SD formatter with it being plugged in with the micro SD Adapter, the problem that persisted was the adapter was still exFAT (incompatible with 3DS) as I didn't use GUI format, the home menu showed and error about data could not be read. Then I read some forums about exFAT to FAT 32 and found at that had I used gui format I would have passed the error easily. Then after all that fuzz I recopied my Nintendo 3DS folder (3 Days old backup before I purchased the 64 GB) to the GUI formated SD (FAT 32 Adapter) then I see the old game saves were lost (Mario 3D Land - No Save, Mario Kart 7 - No Save, Pokémon X/Y/OR/AS/Su/Mo said this save is not compatible with this version? What does that mean? After crying for about ten minutes I thought restoreing a sysNAND backup (12 Days Old backup with not banned friend seed) but that didn't help instead home menu had all jumbled up! I fixed it but I really want my saves back! I still have 000001.sav ? In each Pokémon and Mario folder (Nintendo 3DS/xxxxxxxxxxxxxxxx/xxxxxxxxxxxxxxxx/00400000/xxxxxxxx/000001.sav) Help me please!

Make sure when you copy your old Nintendo3DS folder onto the new memory card you delete any previous Nintendo3DS folders from the memory card - I found that to be a source of problems before

Thanks I shall test this and report to you as soon as possible, but what are the chances of getting my old saves back?

If they're on your SD card and you're using the same 3DS and NAND back up, it should be fine.

You could always try using JKSV on the moment card, it may be able to extract the saves if they're on the moment card as well (Though I cannot confirm if that will work).

Good luck!
