So what's the best way to play this with backup method without lag? Wup installer/loadiine?

I think the best way is in the Nand itself.
Next, USB or HDD.

But i'm sure: DON'T USE LOADIINE, you'll have infinite waiting time xD

Is the loadiine method where you copy folder over to sd card to install that has .app and .h3 files in it?

In case you don't want to wait for hours for Loadiine to load the filelist.txt, just copy the following in "\The Legend of Zelda Breath of the Wild [ALZP01]\updates\v33", as filelist.txt:

Also, I'm not sure how "main.rpx" got in the "code" structure, as when I did the update with jnustool, it was not in it.

The jnustool and this download are one and the same, except for \code\main.rpx. Just delete it, or run with it at your caution.

The game loads and works for the most part with v33.

If your files are in .app: you have to move all to an "install" folder and install them the with wupinstaller (usb or nand).
The loadiine files are different: folders in .code etc etc

So installed Zelda and update, then when launching it asks to install 3gb? Wasn't that update installed by wup?

Its also asking have to do system update to play it!
