my a9lh had a stroke and I had to recover from an old sysnand backup
basically:
- the apps that I installed since making that backup are not on the home menu
- they are in there in BBM but running them causes a "SD Card was removed" error
- they are not there in JK's Save Manager

how the fuck did this even happen, all I did was replace two files on the root of the sd card which weren't even related to my sysnand or cfw

Not sure what you're getting at.

If you restored a sysNAND backup from before a lot of apps were installed, your NAND doesn't contain the proper tickets (or doesn't have at all) for the applications that were installed afterwards. Hence why they crash when launching via BBM.

Though you should be able to back up your SD card, and then just reinstall those applications - which should likely restore functionality and bring up saves.

Just attempt to reinstall them it will say the title already exists and will reappear

I can't be bothered redownloading and then reinstalling several gigs of games
This why you keep backups I have a huge folder of Legit CIA's and CIA's created by FunKeyCIA. Never mind all the separate Nand,Emunand, and SD backups I make every 2 weeks.

Then your only option is to restore your "Stroked" NAND and fix it (if it even boots)
There isn't a different way to restore, it's either reinstall or fix your NAND.

Could someone please explain to me how this could break anything; i downloaded the files "nintendo3ds_ctr.dtb" and "zImage" from here:
https://drive.google.com/file/d/0ByXgF-rsC8PTWVNlZmtCX1F1M0E/view
then I replaced the older versions of those files on the root of my SD card with the new ones. After which, once I turned on my 3DS, I was greeted with the default white theme, along with the fact that all the apps I installed were gone. HOW?!?!

edit: I installed the NAND backup I had after, and my theme and the apps I had before the backup were back

If your default theme and all the apps are gone, you either have a completely different ID in your Nintendo3DS folder, or the folder is corrupted and unreadable to the 3DS.

When it booted to a plain white background did you ever see a "Creating Home Menu Information on the MicroSD"?
If the folder was fine, then it's normal that restoring the backup would fix it. How many folders other than private do you have in your Nintendo3DS folder?

Yes they do lol, If you were using Sysnand only you would never encounter this problem as well.

Which version of Luma, and post a picture of your payload folder (or list them out)
I can't remember the version. I have this payload menu thing (forgot the name)(L+R) and this: https://gbatemp.net/attachments/linuxarm9-zip.42622 (L+R+Y)
Neither button combinations work after I replaced those two files that I mentioned earlier
