Were you autobooting into emunand from menuhax? If so, your nands were probably linked and when you changed themes you removed menuhax. First I'd unlink the two nands.

it did before i installed said theme. now it goes straight to sysnand
Ok. You're gonna have to unlink nands eventually. Umm... ok do these steps:
1. Download this
2. Extract the download and place the "3ds" folder into the root of your sd card
3. Access the homebrew menu ON SYSNAND
4. Launch Tiny Format from homebrew menu (THIS WILL FORMAT YOUR SYSNAND!)
5. Now your nands are unlinked.
6. Get back into the homebrew menu (browserhax)
7. Reinstall menuhax
8. Get into emunand through menuhax
9. Try installing a theme
10. Hopefully profit

You're cfw should come with a .3dsx file. Just place the folder with that in your "3ds" folder. That probably made no sense. What cfw do you use?
I use AuReiNand
